I have a few rods with some nicks on them. Whats the best way to fill the nicks with?

Nicks in the cork or the blank?  If they are in the blank, filling them in won't do much good.  Nicks in the cork can be filled in easily with some cork filings and Elmer's glue.

Nicks in the clear coat. I was hoping to prevent them from getting larger.

You can put a thin coat of 2 part epoxy over them.  I thought you meant nicks in the blank itself.
